Well... briefly, as mentioned in one of the papers also, I would deal with the botnet issue by exercising patches: host as well as network based IPSes, various anti-spyware, anti-virus and firewalls. Along with this, maintaining safe browsing habit. I would do this because from my knowledge of botnets, all these preventive measures can together solve and update the latest signatures or their ability to check randomized files for malicious act or be aware of getting into legitimate applications to reach the kernel!
